With one win, draw and loss russians got 3rd place, while greeks only had one win and they got 2nd.

How exactly is it flawed in your opinion? Both Greece and Russia had one win, one draw and one loss, so they had equal amount of points. Greece won the mutual game, so they obviously get a higher rank.
The goal difference would’ve only mattered had Czech drawn against Poland, in which case there would’ve been a three-way-tie and Russia and Greece would’ve gone through.
That said, it was a rather surprising result. Shame Dzagoev missed that header.
